3 long and 2 short was a standard salute. Over time, "masters" shortened it to 1 long and 2 short as an informal greeting. This is why it is opposite of what it seems like it should be.

I always thought the 3 long and 2 short was a Master's Salute meaning from the Master of the vessel to another Master on the other vessel.
The one long and two short was just a standard salute.

3 long and 2 short is considered a “formal salute.” The typical 1 long and 2 short is just the normal/informal captain’s salute.
